I just picked up an old H16, the transom was a bit distorted, looking on line it seemed tbe cause would be wet and swollen timber in the transom. I took to it with tbe multi tool and sure enough it was wet swollen and soft. I got to the alloy plate and stopped. I’m assuming there is no timber on tbe otber side of the alloy plate ?

Correct. The aluminum plate (tapped for the gudgeon screws) is the farthest inside layer of the transom construction.

So:
1. See where the water is coming in and plug that, unless it's through the transom, then see #2.
2. You talk to someone who knows catamarans (especially Hobie 16s) and fiberglass, and can tell you how to rebuild it. The transom translates a lot of force to the entire boat, and deserves your respect.
